Did you find anything out on the mainboard itself related to the BIOS setup of it? As I said I would somehow believe it would be linked to a mainboard setting that is narrowing the PCI Express somehow, or the software is not reporting it correctly. Have you also checked with other software what those report of the PCI Express interface setting?
