Some of this might have been mentioned, but just in case:
How many processes are you running in the background? (my win2k has 13 right now, all I need)
Are there any errors in the device manager? (missing/uninstalled drivers for example?)
Have you checked your bios-settings for the Mobo? (Lots of stuff to check there, like thermal Throttling OFF, CAS-latencies and such)
Do you have sufficient power?
I personally dont know how good a 6600GT is, but its memory bus is only 128 bit, whereas the 6800 has 256 bit. This, Im told, has quite an impact on the performance. However, the pipelines and vertexshaders on a 6800 can be unlocked, perhaps similiar tweaks are possible on the 6600. Check guru3d.com. Overclock the card, or its memory frequencies. All I can tell you is that a Leadtek 6800LE is a whole lot of bang for the buck, since it practically unlocks up to above 6800NU specs, sometimes up to 6800 GT specs, with a simply Rivatuner-setting.

*EDIT* On another note, the issue with stuttering in HL2 is VERY common, I have it myself. Theres even a homepage devoted to solving it and making Valve acknowledge it as a major bug. I solved my stuttering by setting ingame textures to medium quality. I know that its boring, but the problem is connected to texture swapping and this solved it for me. Also try setting sound quality to medium, because its not noticable anyway. BTW, this temporary solution was suggested by a Nvidia engineer.
